Axle Boot / Axle / Control Arm / Ball Joint Help; Currently at Dealer

Question for the mechanically inclined:

After front right axle boot replacement, I was hearing a clicking noise when turning with the steering wheel fully turned / locked to the left or right.

Dealer replaced the front right axle, after which I’m now hearing a slight, intermittent knocking noise when going straight over uneven surfaces.

Dealer now states the ball joint of my lower front control arm is bad and that the control arm and ball joint need to be replaced (I just received a voicemail stating $700 ‘for the part’, but not sure if said quote is for parts and labor or just parts, as I just priced the parts (ball joint sold separately) at another dealer and came up with $440.

So... I didn’t hear the slight knocking sound before bringing it in for axle replacement and I didn’t hear the clicking sound before axle boot replacement.

Is it possible that the dealer damaged the ball joint upon axle replacement!?

Pissed at how the dealer initially telling me that my front right axle boot was leaking has turned into a more than three visit mess.

Also, how does any of this affect my alignment; I'm being told that it doesn’t, but wary of same.

Any prompt replies would be appreciated so I can get back to my service advisor soon.
