Checkout Neptune Oyster in the north end. I am in Boston for work and it was recommended to me and it was fantastic.

Walking/shopping tour of Newbury St. and Boylston St. If it's too hot, cool down inside the Copley Mall and/or Prudential Mall. Parish Cafe is a nice lunch followed by cupcakes at Georgetown Cupcakes. Dinner at Max Brenner, Atlantic Fish, or Abe&Louie's. The duckboats leave from outside the Prudential Mall.

If you're in the area, walk across the Fort Point Channel on Seaport Blvd or Congress St, to eat at the Daily Catch, or for something more formal, Menton (make sure to get a drink at Drink - downstairs from Menton).

Chinatown has some nice places. Gourmet Dumpling House always has a line out the door. Hei La Moon for dim sum.

Hop on the pinnacle of reliability (the T) to Harvard Square (red line) for all kinds of tourist eye candy. Quick lunch at Clover or Otto. More iconic Harvard meals at Bartley's Burgers, Border Cafe, or Henrietta's Table.

Go to a Sox game. They are playing Sat evening and Sun afternoon. Stubhub is your answer.

So to update - ended up going to Harvard Square, Faneuil Hall/Quincy Market, Durgin Park for food, Salem Witch Museum/Tour, Sam Adams Brewery Tour, and Fenway Park.
Thanks for the suggestions everybody.

Great...had the clam chowder, shrimp scampi, and salmon sandwich. Lots of food actually. Love the indoor vibe. .
