Angry Dark freckles on leather?

Hi all! Just got my new car and after detailing it for the first time I noticed these kind of freckles/spots on the interior. It’s only on the passenger side, on the leather and also on the plastic bottom door card (but white?). I tried using a brush & microfiber towel with APC, interior detailer and AutoGlym Leather Cleaner. Does anybody have any idea on how I could get rid of these spots? The interior detailer I have leaves a semi-gloss finish and hides these spots quite well, but I prefer the matte finish on the leather.

It seems like the dealer used some kind of strong oil/wax-based product on the interior & seats since it’s all very shiny. Tried getting it off with my APC & leather cleaner but it’s still 50% there.

Does anyone here have any tips or tricks? I tried Googling but most of the recommendations have been to use an APC which I’ve already tried

Sometimes I see this when I use leather cleaner in my car and over spray happens. There were only two options that really worked from experience.

1) Leave it alone and let it fade naturally
2) Apply more product to even it out
